Rye contains gluten-forming proteins but they do not assemble into a functional network the way wheat’s do. Rye dough is therefore not held together by gluten at all — it is held together by pentosans, soluble gums in the grain that hydrate into a viscous mass.
That single difference explains why rye behaves so strangely to anyone used to wheat. The dough is sticky and slack rather than elastic; it cannot be kneaded to strength because there is no network to develop; it will not pass a windowpane test at any stage; and it holds gas by viscosity rather than by an elastic film, so a rye loaf rises less and has a close, moist crumb.
Rye is also very high in amylase activity. Left unchecked, those enzymes break starch down during baking faster than the starch sets, producing a gummy, sticky crumb. ACIDITY SUPPRESSES THEM, which is the functional reason rye breads are traditionally sourdough — the sour is not a flavour preference, it is what makes the bread work.
Most rye breads are blends. A light rye is mostly wheat flour, and the proportion of rye is the single variable that decides how much of the above applies.

Rye’s hemicelluloses — arabinoxylan and beta-glucan — are colloidally dissolved in water and form a viscous liquid phase, in place of the protein network that structures a wheat dough.

What changes if it is left out
Wheat flour gives a lighter, more open, less sour loaf and loses the flavour entirely. There is no substitution that reproduces rye’s character, because the character comes from the grain’s chemistry rather than from anything added.

Why rye bread is nearly always sour
It is usually presented as a regional taste, and it is a functional requirement.\n\nRye’s amylases are far more active than wheat’s and remain active to a higher temperature. In a neutral dough they continue breaking starch down during the bake, past the point where the starch should be setting the crumb — and the result is the dense, sticky, gummy interior that spoils an unacidified rye loaf.\n\nA sourdough culture lowers the pH enough to restrain them.
